I am currently on v3.5. When a new version of RetroPie gets released are all the emulators updated to their latest Github versions so we don’t have to keep rebuilding them manually ?

For instance, in the next version (currently v3.6) will the following examples be updated ?

SCUMMVM v1.8 (took a long time to build from source)

lr-mame2003 (has new controls editing and dipswitches etc. from the TAB menu that now save thanks to dankcushions)

Other emulators that have had minor updates like UAE4Arm etc.

Binaries are typically updated anytime there are major changes (for example scummvm binaries are already updated to 1.8) it really just depends. You just have to follow development on github if you want the latest changes.
